Did you follow the instructions at
http://www.realvnc.com/products/free/4.1/upgrade-notes.html exactly?

In particular, did you remember to removed your old VNC 3.3.x installation
before installing VNC 4.1.1?

It sounds like you did not do this, and so still have a VNC 3.3.x server
running, using port 5900, to which you are still connecting, rather than to
your new VNC 4.1.1 server.
