Dean, Another thing to check is the MTU of the VPN connection. Using a VPN reduces the MTU, the maximum size of a network packet, but somehow fail to configure the client computer correctly, and so the computer then produces packets that are slightly too large, causing them to be silently dropped. I doubt that this is the cause of your problem, but it may be worth checking.
Another thing to check is that the remote computer, to which you are connecting, doesn't have Windows Firewall or similar running on it in addition to the remote site's overall firewall. If such a firewall is active then the nature of your VPN means that it could still prevent connections to the server computer, even via the VPN.
