Yes, that's exactly the problem.  There's a bug in the core XFree86 codebase
that prevents the auto-repeat option from being disabled from the X server
command-line - VNC Server Enterprise Edition has a workaround to ensure that
auto-repeat is disabled initially, which will appear in the next Free
Edition release too.
