I have a problem similar to Ruben's, although I'm sure the underlying factors are quite different.
A client has a network consisting of a couple of PowerMac 7300 machines, an old PowerComputing clone, and occasionally a G3 PowerBook, all connewcted through by Ethernet through an ISDN router. One of the 7300s has been suffering from frequent intermittent 20-30 second pauses since the beginning of the year. I have done all the standard diagnostics, up to and including a clean install of MacOS 8.6, but even without loading back 3rd party extensions the pauses continue. I strongly suspect it has to do with the network, but the other two machines are not suffering from the same problems. Booting from a CD seems to stop the problem, so it definitely appears to be OS-related.
