make sure you get the "Combo" update.
So I went ahead and upgraded to 10.3.6 using the Combo Updater, with
the drives off-line. No problems so far. To exercise the d2, I ran
DiskWarrior 3.02 against the drive and it found no errors.

I have always updated using the recommended in Software update without
any problems.
I always Repair Permissions in Disk Utility & also run MacJanitor or
Yasu after a update.
I have a External Firewire 120GB Drive & a LaCie DVD-+R/RW Firewire
Burner.
Both are functioning correctly after the OSX10.3.6 Update.
