in 10.3.8 ( recently updated from 10.2.8), but as a clean install

2. some apps will not open
3. dock will not keep changes

OK ! Do you have full backup of your wife's user account ?
Then create a new user and use Superduper to copy back fro the Backup
all the files to that new user account . What works now ?
I have run disk utility once, while in wifes account, it changed a few
things ( that thats what it said) but seems to have no effect on the
above
Disk Utility has Disk Repair and Permissions Repair ! Did you do both
?
After all that , do you have Disk Warrior ? Run that and it can show
stuff
that the other does not show up or fix, I have been there and done that
.
