The most important tool is making sure that the scripts Apple require for OS X to be run at their intervals. Which is handled by the machine in the wee hours of the morning, just leave machine running overnight.

If this is not possible one can run from the terminal, I utilise Cocktail to run scripts and other maintenance issues and it works a treat.

Disk Utility will take care of most other issues related to Hard- Drives and have a look around internet to acquire some knowledge about FSCK (Disk Utility utilises) for other useful titbits if confident to probe.

Do not run defragmentation tools as Journalling solves all of that, Automator and a Firewire drive can solve the backup issues. Leave caches and re-building start-up scripts alone unless really necessary for tracing problems.
