Adrian ,
What are you using to inspect/repair Permissions ?
I have run Disk Utility version on my G4 OSX 10.4.8
and also have run Disk Warrior to repair permissions ( Correct
version for the OSX ... allegedly ...)
and found discrepancies between the two
I now make a practice of using only the Disk Utility version for the
version of OSX ,
but I have also used Yasu without a problem .. Must have the correct
version of Yasu !
Cheers
Bob
PS : Make sure your Home Folder's are backed up right now in case
you are in trouble !

Anyone have a clue on this?
