What are you experiencing Stuart? What are the two, or more, machines you are using. ie. are they both desktops using OSX and Mail.app or is one of them an iPad, iPhone etc and using iOS. ?
In Mail.app on OSX, your desktop, look in the grey/blue section on the left and tell us what the heading is of the folder the recalcitrant email is sitting in? Is it ON MY MAC, MAILBOXES, ICLOUD or something different. In the Mail.app menus, go to Mailbox and go down to Sycnronise all accounts.
