I presume you mean MacUpdate Desktop 6? And did you use AppTrap to uninstall
the associated files?
It deletes all associated files as well as the application.
You used AppTrap before in 2009 and it deleted all the associated files
including Firefox profile?
Firefox is best updated using the "check for Updates" & download & install
within Firefox.

NO. All associated files will need to be placed back in their correct locations
on your hard drive.

With Skype:
If you use the latest version of Skype there is no need to back up your
contacts as they are stored centrally on their server and can be accessed
anywhere as long as you sign in with the same Skype Name and password.

Skype also stores chat histories and contacts locally. Skype for Mac OS X
stores contact list files and call records in ~/Library/Application
Support/Skype. (the ~ tilde represents your User Library (which is hidden) If
you require details how to Show the User Library post back.

You can back up all files and directories beneath it.
To restore your contacts and data, simply copy the files back to the directory
mentioned above.

With Firefox Profile & Bookmarks:
Profile folder location in Yosemite is: ~/Library/Application
Support/Firefox/Profiles/<profile folder>
(The tilde character (~) refers to the current user's Home folder, so ~/Library
is the /Macintosh HD/Users/<username>/Library folder.

With SuperDuper!:
  ~/Library/Application Support/SuperDuper! folder

Cheers,
Ronni
