The advantage of running "autogen.sh" before release is that the autotools are no longer required on the user side. It does work in theory. In reality this is more and more likely to fail as versions of software used at release-time and at compile-time go apart. I have seen this on more than one occasion. Most of the time, cleaning up the generated files and rerunning "autogen.sh" was all I needed to do, to get software to build. The semi-official position of Debian is to discourage shipping files generated by "autogen.sh" or similar. It introduces an additional step in building software, but increases the reliability.
