The approach seems to give a very clean, unencumbered, presentation. I think I would prefer to see the superscripts permanently displayed; so that in a large paragraph I would see where a note applies (rather than having to click to find out). But, as you say, a document with hundreds of notes might disorientate. Maybe a global option "always show superscripts" might accommodate differing user preferences.
