I saw an interview one time with Sheldon Leonard, the producer of TAGS. He was asked about this, and his answer was that it was just a throwaway line used strictly for the joke that this scene was building up to (Barney thanking Andy for hiring him as his deputy in the first episode). Mr. Leonard said it was only mentioned that one time and then forgotten about. However, he obviously didn't recall that it was mentioned in a couple other early episodes. So it was stated more than once, but I don't think it ever came up later in the series. It would seem, based upon remarks both Andy and Barney made, that past the first season, we were to think of them as only good friends and not relatives. In fact, in one episode I believe they say that they had been friends since fourth grade. If they were cousins, they would have known each other since very early in life, I would think.
