Address Safer C++ warnings in the software filter appliers

Reviewed by Rupin Mittal.
Use Ref / RefPtr for the data members of the short-lived structs used by the
software filter appliers, and make them const where possible, which removes the
need for some protect() calls.
This tested as performance neutral on Speedometer and MotionMark.
