Be advised, from my limited experience that the open command line
command
does not seem to intrinsically work from the Terminal App on the
installer DVD as it is offered from the blog.
However, the installer command from the destination volume
/Volumes/YourOriginalDrive/usr/sbin/installer can be used to install
the packages.
So now
JEdit works
Eclipse at least starts
My old Java projects work
So thanks everyone for all of your suggestions.
I think at the slightest sign of peculiarity I will do a clean
install, but this was much more expedient.

Were you running 10.5.1 before, and did you update to 10.5.1 before
running the repair permissions?
I think a clean install might be advisable.
