Please someone will correct me if i'm wrong, but i believe it's all in the build.xml file:-

FBL just implies how the build process locates your resources, web server resources etc. So when using FBL anything in a /Resources is added to resources, anything in /WebServerResources is added to web server resources and it looks for components in /Components etc.

Previously the build process used the patternset files under woproject to identify where your bits and pieces were located.

Switching between the two would mean changing your build.xml.

For what it's worth, I've been using WOLips / Wonder for 2 years now and anything but FBL seems like madness to me.
