Take a look at this troubleshooting section <http://weewx.com/docs/usersguide.htm#html_generated_but_not_updated> in the User's Guide and see if it helps. It does not fit your symptoms exactly, but I suspect that's because you're having logger corruption problems before even starting WeeWX up, rather than some time later.
