I think there is no difference how the GPL portions of the code is organised.
The exception in the GPL just says that you can disregard anything that comes
with your operating system and for everything else source code must be available
under GPL terms (not necessarily == GPL license).
However I do not think that licensing is really a problem here since all
partys would accept the terms of the GPL even if linking to a closed
source component is neccessary here.
