Alpha/wow/ffxi all have the same user database as *.wikia.com. The reason you're not automagically logged in on the sites that managed to hold on to their non-wikia domains is that cookies (by design) don't cross domains. Try logging in to one of the three with your regular credentials. I run in to the same thing when I'm trying to edit something on central because most of the time I'm only logged in on WoWWiki.
And uh, no. We fought hard to hold on to our external domains. They're not going anywhere any time soon.
