Hi Declan, Great project. Here are some off-the-top-of-my-head thoughts on your questions:

Eg., I would tend toward grouping all of the pages under one overarching invertebrate ID page, with each subpage representing the individual river (or other body of water) with its state/province/region/etc. and country in the page name. In the end, though, I'm not sure of the impact of the different structures or how much it matters. Another structural aspect is categories. I'm happy to help with thinking about these issues. If you start a page on WE, we can discuss on the talk page. I do suggest creating a portal page that connects the project under one title...macro invertebrate identification?...and connects the bug and river pages to ideas for how to use this kind of project in a high school science course. And it's even better that they have a working structure for insect images. It is very easy to bring WM commons images to WE--I just add them to a page as an internal link as I do any other image.
