This is my second machine with C: (System), D: (Data), and E: (Programs). Yes, most any installation will default to C: but is generally easy to change and it doesn't make things messy at all. The only apps I've allowed to install in "C:\Program Files" have been a handful that didn't give an option of locating them elsewhere. Everything else is in "E:\Program Files" and work fine.

I have also found System 10GB, Data 40GB, and Programs 20GB to be more than adequate for my needs. Two of my games account for just over 11GB of the 14.6GB of space used on the Programs partition. The System partition is barely half full. Since we bought a digital camera last fall, the amount of space used on the Data partition has grown, but still has plenty of breathing room with 12GB free.
