This is fixed in the Win4Lin 2.0.2 update.

The newer XFree86 exposed a problem with the Win4lin xclient program which resulted
in the "restart" that Windows does to complete installation to abort instead, which 
resulted in the last step of installation not getting done properly.  
The 2.0.2 version fixes this.

This the item about it in the release notes:
    + Fixed a problem with restarting Windows that would happen on some systems.
      Because installing Windows 98 requires restarting to work properly, in some
      situations this problem caused Windows to fail to finish installing.
