Winbox runs under wine (mostly) fine. If you have Wine .44 then you must upgrade MT to 2.9.40 or better and to loader 2.2.11
It would not be to hard to replicate winbox natively for Linux, it would be the GUI that would be a issue. Has MT documented the winbox interface? Mmmm ideas.
