I believe that setting only affects whether the app server writes out it's variables on shut down (and reads them on startup). Your startup script will determine what user the daemon runs as.
If the app server crashes and restarts itself, I'm not sure what it will do. But the persistentrestart setting would not affect what user it starts as. If you're getting app server crashes, turning on persistentrestart might make the app server load bad variable values under certain circumstances.
