The XML CustomAction appears to collide with the file copy, despite being on separate sequences. Maybe if the MSI was InstallingFiles, it would have enough time, but its not (Always). If your MSI is not installing the file, then the the file must exist on the machine in order for the custom action to succeed. It is large and complex, and there are 72 xml edits. No node creations just edits. When the copy file action was removed, the editing succeeded.
