I tested this by customizing the start menu. The surprise (to me)
was that the customization stays in the registry even after the
shortcut is removed.

For the actual production install, I don't think this matters much. 
It's only the developer who is constantly installing/uninstalling
the same thing. :-)

Hmmm... that may be a quicker way to simulte a "clean" install.
