Firstly I'd try the latest weekly release from
http://wix.sourceforge.net/releases/. The first two digits of the build
number are the 'month number' so the version you're using is now 8 months
old.
If the problem persists it sounds like a bug.

Subject: [WiX-users] Client Only Installation
I have an application that installs both a new virtual directory and client
sided (windows based) tools. When installing both on a machine with IIS
there is no problems. However, when installing only the client side tools
the installer wants to talk with IIS which is not install on the computer.
I have track the problem to the Default WebSite element under the Product
element.
However, if I put the website element in component like the virtual
directory, this will over write an existing default website. Also if I
uninstall the application it will also remove the default site and any
existing virtual directories. Changing or removing other website or
virtual directories is not allowed.
I am looking for examples of how to install client tools on a machine that
does not have IIS even though WebSite element is defined within the package.
