The Bundle UpgradeCode will work fine but custom BA code will have to work
harder to tell what is add-on and what is an upgrade. I make my life easier
by using a "Detect" RelatedBundle to isolate the sharing.

Not sure what issues you were seeing. Ref counting should have kept
your addons on the machine if the new bundle installed correctly.
