Hi,

I am using WixStdBa.  I should try you're way and see if the issues go away.

The issues I was seeing I opened bug 3168.  An upgrade would often remove the 
addons.  No problems with the upgrade.  Usually it occurs only if I install the 
addons before the main bundle and then upgrade the bundle.
I always get these errors in main bundle logs duing upgrade:

The Bundle UpgradeCode will work fine but custom BA code will have to work 
harder to tell what is add-on and what is an upgrade. I make my life easier by 
using a "Detect" RelatedBundle to isolate the sharing.

Not sure what issues you were seeing. Ref counting should have kept your addons 
on the machine if the new bundle installed correctly.
