I have encountered with this problem too, on Debian Wheezy system, when
it was testing version, and now on Debian SID.

When I used the emacs package which support the X Window System, I
encountered this problem in Window Maker, but now, when I use the debian
emacs24-nox package, here is no problem with keyboard shortcuts.
