I experienced a similar issue: 

Config: Mageia3, wmaker 0.95.4, emacs 24 (package from the distrib)

Problem: each time emacs opens a windows, at startup, or while running
a C-x 5 command, the keyboard shortcut to navigate workspaces is lost,
as well as the mouse wheel workspace navigation. Other keyboard
shortcut seems to remains (Alt-Tab to switch between windows OK)

Reproductibility: 100% 

Workaround: restarting wmaker (menu RESTART) resets the keyboard
shortcuts.

This is an extremely annoying bug, as I dont want to restart each time
emacs opens a window. By the way, is there a shell command line which
forces wmaker to restart ? like a kill -HUP or something ? I did not
find anyhting in the man.

I have no idea how to find where this bug comes from. No msg in
~/.xsession-errors, nothing in /var/log, I have tried to watch the
~/GNUstep tree to see if something gets changed: nothing ! I have
tried several other applications than emacs, but so far, I only get
this with emacs (which is, unfortunately, my main working tool :-/

Any idea ?
