A lot of people have an index.php file in their root and allow the upgrade tarballs to extract to the WordPress directory. Then they don't have to worry about that extra directory level in the tar ball. Additionally, they can keep all the other files that they want in their root directory, completely separate from the WordPress stuff. It's an organizational thing AFAIK.
