Ken, I had a problem with the exclusion utility also while evaluating ws_ftp pro and posted several messages to Ipswitch support and on this forum. The net result is that they know there is a problem and are working on it. No estimate of when it will be fixed but there are apparently a lot of people waiting for it.
In the meantime, if all you need is something to update your server from your local machine look into a program called NetLoad $30 (sorry I don't have a link handy). It's from a guy in Australia. The interface graphics look a little sloppy but it works. Netload and ws_ftp LE (free to individuals) do everything I need.
