You may have already tried this, but try pinging or tracerouting the server and see if the delay time is high (in the 500ms range each hop).  It might just be timing out due to a high delay time or a bad connection.  This is assuming that the server is at a remote location from you.
 
We have that problem occasionally with a customer in the Netherlands that sends us large files on a dial up, and another that uses a 64k dsl connection.
 
The only thing you can do at that point is to wait and see if you can establish another route over the internet to the ftp server.

Any advice/help would be great. I have been trying to upload a PDF file to a website and it only transfers about half of the document. I’ve uploaded the same PDF file before and it worked fine so I’m puzzled why the document won’t upload this time.
