Once upon a time it was recommended that FSK441 and JT65 should use a 44.1kHz sample rate and the newer modes such as MSK144 and FT8 should use 48kHz? What about JT6M?

WSJT-X *always* requests data sampled at 48 kHz. That's true for all supported modes. Any other necessary sample rate conversion is done within WSJT-X.

Or so we just rely on a sample rate converter for the legacy modes and always
run 48kHz now? Could one of the developers please advise?

Not sure just what "we just rely on a sample rate converter ...?" means. With WSJT-X it's all transparent to the user.
