Linux X11 assigns the Win/Command key as modifier 4; XQuartz puts it on modifier 2 (which on Linux is Num Lock). I think you can use Xkb or xmodmap to alter this if necessary. As for Alt, you need to look at "Option keys send Alt_L and Alt_R" in Preferences > Input. That should put them on mod5, same as Linux.
