I don't have El Cap running anywhere but some test VMs for software
development, so I probably can't help.

I did forget to mention that XQuartz will behave oddly in non-fullscreen
unless you go into System Preferences > Mission Control and disable
"Displays have separate Spaces"; Core Graphics does not make this visible
to XQuartz, which then becomes quite confused.

You may want to use xev to verify what X11 programs are seeing.

The one odd thing I'm seeing is that I am getting an odd error message

Hm. On Linux, this is

    keycode 116 = Down NoSymbol Down

It is indeed not bound in XQuartz; Down is on

    keycode 133 = Down NoSymbol Down

In general, if your configuration is based on keycodes, you will want to
use "xmodmap -pke" on both Linux and XQuartz" and change keycodes to match
the keysyms; or, if possible, use keysyms.
