I haven't tried killing Xquartz and restarting to see if it will fail again, but I think I figured out what was wrong. It appears that it wasn't Xquartz, at all, but instead, some issue with quartz-wm. I rebuilt it from MacPorts and installed it, and now at least the wm seems to be fine. Will I have to open Xquartz from a terminal next time because it won't open from the menu bar like I did this time? I don't know, but at least I've got a window manager that works better with OS X. So, I'm calling this fixed, at least, for now.
