I've finally gotten around to looking at libXft on my Mac. It's provided by port:Xft2, which depends on Freetype. So, one hypothesis would be that the libfreetype provided with XQuartz has better AA support than the (newer?) one in MacPorts, but that would only be visible in apps not installed through MacPorts (because those would use the Freetype lib from MacPorts). An experiment you can do: install the FreeType and FontConfig ports from my MacStrop repo with the +infinality variant (github.com/RJVB/macstrop). The infinality patches give significantly better font rendering, making it better under X11 than it is in native apps (CoreText).
