This may be a silly idea (and i know, patches welcome ;)) but what are the obstacles to using plain old git instead of the hybrid git/zip addon system that exists today? Git would allow for small delta updates, full roll-back support to any point in the tree regardless if the user has the old package or not. It would also allow for simple local mods, again with full roll-back/undo support.

It could also easily allow for things like user-selectable stable/testing/unstable repos by using git branches.
