I found a bug report saying three packages were missing from the 
compute.centos6.pkglist. That file has since been fixed in the distro, but I 
had cloned it as comp.centos6.pkglist a while ago.

I recopied the current pkglist and reapplied our additions there and now it all 
works again. 

There is probably a better way but I have other fires to put out now.
