I always felt XFCE behaves weird about keyboard shortcuts. A lot of distros binds <super> key to whisker menu, for example, and this drives to strange behavior (the menu opening when you use <super> as a modifier to other command). What I feel it's as if the keyboard shortcut for apps conflicts with WM shortcuts, or they both understand <modifiers> keys differently. The <alt> modifier, for example, alone its standard for showing the menu in some apps and works well as a modifier, but, if you assign <alt> alone to open an app, <alt> as a modifier is dead. You can't use <alt> + <space> anymore, for example.
