What if you undo that change? Does the problem go away? I've had similar
problems when I don't use a fixed pitch font, but this doesn't appear to
be what's going on here.

As far as I'm concerned, these problems were always there since installation began(before installing ttf). I've recently found out what caused this problem(Java applets via X window) and was hoping that someone may have a solution to it.
