I found the problem: line 4 in XF86Config

Section "ServerLayout"
        Identifier     "XFree86 Configured"
        Screen      0  "Primary" 0 0

I did it that way because I'm sure I saw it like that in an example somewhere.  
I think it was like that in an autogenerated XF86Config file made by 4.1.0.  
Then again, I was using a broken graphics card at the time, so X somehow 
spotted over a hundred screens!!!

Removing that line fixes the dual head/xinerama problem.
