No dice, I'm afraid. I've tried two different jars in place of the xerces-1.4.3.jar that is packed with Xindice:
1. The xercesImpl.jar available from the URL above.
2. The xerces.jar produced by building the "deprecatedjar" target in a fresh copy of xml-xerces from CVS.
In both cases, after adding my document, and then retrieving it again, around 110kb of comments from the DTDs are added to the file.
