Julian,
I believe the issue is that when Xindice starts up, it finds
its db files based on environment variables.  Or if those
are not set correctly, then it defaults to where you
started the "app" from.   From the command-line
Xindice is using XINDICE_HOME.   From Tomcat,
it isn't the same.   So, you may have more than one
set of db files.   Take a look around...
