As far my knowledge goes about mqseries ( I have to say it's from couple of years ago) it's middleware to have (file transfer) connections between multiple platforms where it can be a gateway to internet. So yes, it should be possible to send edi messages through mqseries. I assume any security/encryption have to be done to firewalling and other software.
On the other hand it might be something you do not really want depending on the requirements you have . .
