I'm sure Gnome is not the problem. The problem comes from the *WindowManager* used by Fedora Linux/Gnome. In the case of Vitaly Harisov, XFCE, which is not the standard manager of Gnome (to my knowledge, XFCE is a lightweight desktop of its own), seems to work fine with Java applications. What is strange with this problem is that Java is developed by Sun and Sun almost certainly thoroughly tests Java on Gnome.
