OK, so I better understand... As a workaround to this FOP issue, try launching
XSL Utility from a Command Prompt window:

  chdir "path\to\your\xml\document\directory"
  java -jar "path\to\XFC\installation\directory\xfc.jar"

Awful, isn't it? But it works...

The XFC_HOME variable - as its name implies - specifies the location of the
XFC distribution, and is only used by the command-line executable
(fo2rtf.bat).
