If you just want to be able to specify which mouse to use from the command
line, just use two layouts, and select between them using one of these
commands:
"startx -layout layout1"
"startx -layout layout2"
Section "ServerLayout"
Identifier "layout1"
Screen "screen1"
InputDevice "mouse1" "CorePointer"
EndSection
Section "ServerLayout"
Identifier "layout2"
Screen "screen1"
InputDevice "mouse2" "CorePointer"
EndSection
